According to the reports, the planes were on a "spy mission" that may be connected to the assassination of a Syrian national in his vehicle Wednesday in the Hungarian capital.
The two Gulfstream planes, reportedly equipped with the IDF's finest intelligence means, flew through Turkey, Bulgaria, and Romania before entering Hungary's airspace, the media outlets said. The aircraft were said to leave Hungary after completing their mission, without ever landing in the country.
Responding to media questions, a spokesman for the Hungarian Defense Ministry said that the Israeli planes were on a diplomatic mission.
Meanwhile, the Hungarian Foreign Ministry said that air traffic in the country is under the jurisdiction of the local aviation authority. The Ministry refused to address questions regarding the nature of the mission that prompted the Israeli planes to arrive in Hungary.
The identity of the Syrian national assassinated in Budapest had not yet been published. Hungarian police officials said an unknown assassin shot the 52-year-old Syrian while he was driving his car. The shooter grabbed a black briefcase from the vehicle before fleeing the scene of the attack, police said.

Two Israeli Air Force Gulfstream V-type jets, equipped with sophisticated intelligence gear, flew over Hungary right as a Syrian man was gunned down inside his luxury vehicle in Budapest, according to Hungarian media reports.
In a possible sequel to the Dubai assassination, Israeli spy planes flew uninvited and unannounced over Budapest, Hungary, the same day a Syrian man was shot to death in his car, Hungarian media reported Thursday.
Two Israeli Air Force Gulfstream V-type jets, equipped with sophisticated intelligence gear, flew more than 1,300 miles over Turkey, Bulgaria and Romania on Wednesday before flying over eastern Budapest and then disappearing, the reports said.
The incident occurred the same day Budapest police said a 52-year-old Syrian was gunned down while stopping his black luxury car at a traffic light on the east side of the capital.
The attacker fired several shots before stealing a black briefcase from the car and fleeing on foot, authorities said.
The incident followed the Jan. 19 assassination of a senior Hamas official in Dubai, which United Arab Emirates police blamed on an Israeli hit team. Investigators accused Israel's Mossad spy agency of planning the hit on Mahmoud al Mabhouh for more than a year and using dozens of bogus passports or phony identities to enter Dubai.
The Israeli Embassy in Budapest said the planes were on a diplomatic mission, but did not elaborate. "Of course, they were not spy planes," said Ambassador Alice Bin Noun.

Cinco semanas después de que sus agentes utilizaran falsos pasaportes europeos para entrar en Dubai y asesinar a Mahmud el Mabhuh , dirigente de Hamás, el servicio secreto israelí (Mossad) ha vuelto a hacer de las suyas, pero esta vez en Argelia y empleando documentación española.
Un supuesto espía israelí fue detenido la semana pasada en Hassi Messaoud, la capital petrolera argelina a 630 kilómetros al sur de Argel. Llevaba un falso pasaporte español a nombre de Alberto Vagilo, de 35 años, con un auténtico visado argelino. Entró en el país en un vuelo procedente de Barcelona, según el diario Ennahar y otras webs argelinas.
La semana pasada la prensa argelina informó de que había desaparecido en el sur del país un ingeniero español y estaba probablemente secuestrado por Al Qaeda. El Consulado de España en Argel llamó a las empresas españoles que operan en la zona y a las multinacionales que emplean a españoles, pero nadie faltaba en su puesto. Los walis (gobernadores) de la región también desmintieron cualquier desaparición.
Paralelamente, una familia de Tel Aviv se puso en contacto con el Ministerio de Asuntos Exteriores israelí para indicarle que un familiar suyo que viajaba por un país norteafricano llevaba más de una semana sin dar señales de vida. El desaparecido español y el israelí eran la misma persona y no estaba secuestrada, sino que había sido detenida en Hassi Messadoud y fue trasladado a Argel. Sólo entonces fue autorizado a llamar a su familia.
¿Qué espiaba un israelí en el sur de Argelia y cómo fue descubierto? La prensa argelina no lo explica, pero sí cuenta que Alberto Vagilo hablaba árabe , aseguraba haberse convertido el Islam, acudía a la mezquita, frecuentaba a los empleados de una multinacional árabe (Orascom) y se sentaba en las terrazas de los cafés para charlar sobre el precio de la sémola o sobre el peligro que suponen los terroristas.
La Embajada de España en Argel y el Ministerio de Interior español no tienen constancia de la detención de ningún español. Argelia tampoco ha confirmado la captura un espía. Los israelíes tienen prohibida la entrada en el país y, sea o no agente del Mossad, cualquier ciudadano del Estado hebreo apresado en Argelia debería de ser juzgado y podría ser condenado a muerte. "Argel desea probablemente resolver el asunto con discreción y por eso no lo airea", comenta un diplomático europeo
